1, Take Yamanote line to Shinjuku station.
2, Take Chuo line to Hachioji or Takao station.
From Hachioji or Takao station, you take Chuo line long-distance trains. Chuo line short-distance train only goes to Takao station,
If you want to take local train, you get off at Takao and take a local. If you want to take limited express, which is faster but you need to pay more, you get off at Hachioji and take limited express.
3, In either case, you get off at Otsuki station.
4, Then you change to Fujiyoshida line to Fuji Q Highland station.

Sorry. If you want to take limited express train, it's better to take it from Shinjuku station, not Hachioji.
I've taken the train for this route before, it is a bit uncomfortable unless you like local trains for x hours and it actually costs more and its not even direct. Taking the bus you can go direct, with a little more comfort, cheaper and takes roughly the same amount of time.
From Shinjuku station WEST EXIT, go to the Shinjuku KEIO Highway Bus terminal (新宿高 バスターミナル) in front of the the big Yodobashi Camera on the West Side of Shinjuku Station (You can't miss it.), and you can purchase bus tickets to Fuji Q (note Fuji not Fugi).
A one way ticket is 1700 yen (there are discount tickets as well with admission into Fuji Q, ask the staff at the bus terminal).
You can walk to the Keio Bus terminal from Yoyogi Station or take the 30second train ride from Yoyogi to Shinjuku Station.
